Burundi were down to ten men late in the game when one of their defenders Nzeyimana Hussein was shown a second yellow.
The victory left the home side on six points, one less than leaders Zambia who are also through to the last eight.
Tanzania coach Jan Puolsen was satisfied with the way his boys reacted to qualify for the quarters.
"We were greatly buoyed by the huge crowd that stood behind us throughout," Poulsen said.
